Quick Books query

Hello everyone
I'm looking for advice on Quick Books.   
We are a charity on the VAT flat rate scheme for small businesses (I think it's 7.5%) and only need to pay VAT on income generated from services/sales, and not on our grant income.  
However Quickbooks does not seem to be able to distinguish between grant income (non VATable) and enterprise income (VATable) so we think we've OVER paid £30,000 in VAT that was charged on grant income.
Do you know if Quickbooks can separate out different income streams in this way?
