Need advice

I volunteer for a small disability charity. I have been helping them work through some of their governance information and we have realised there has been an admin error in our registrations. Now, they are not sure how to proceed.
Essentially - 10 years ago they founded and registered as a charitable company (by guarantee) and registered at Companies House and the CC. Due to limited commercial work they decided to dissolve the company and drop the registration at Companies House and focus on the charity work. Then there was not much work done due to other commitments.
Now they have come back to it and have realised that they are possibly in a difficult position. They are still registered at the CC but are worried that there has been an administrative error or possibly something 'wrong' done. 
They want to remedy and either re-establish the company, bringing them back to a charitable company, change to being a CIO or a CIC. 
What is the way forward? Are there any repercussions over this? Any advice?
